Looking back at Fun Fact #25, if you took the franchise in a chronological sense (including movies and specials), the "milestone" episodes would look like this:
100. Africa & San Francisco (Laff-a-Lympics) 200. Movie Monster Menace (The Scooby & Scrappy-Doo Puppy Hour) 300. The Story Stick (A Pup Named Scooby-Doo) 400. Inside Job (Shaggy & Scooby-Doo Get A Clue!) 500. If You Can't Scooby-Doo the Time, Don't Scooby-Doo the Crime (Be Cool, Scooby-Doo!)

But if you put all episodes in order individually based on airdate - as Laff-A-Lympics and The Scooby Doo Show aired simultaneously - Africa and San Francisco is only the 87th (84th if the three Dynomutt, Dog Wonder crossover episodes don't count), and The Scooby-Doo Show's "To Switch a Witch" is the 100th (Again, if not counting the DDW crossovers, it's "Morocco & Washington D.C." from Scooby's All Stars).

Crap, I didn't even think of this! I would say, by airing order, "To Switch a Witch" would be the 100th episode. The Dynomutt crossovers are technically part of the Dynomutt series and the Scooby gang is just guest starring, so I would say they wouldn't count necessarily.
